I think I read somewhere that Zero looks the same as always to the characters. It's just that the game is done in a different artstyle from the X series. Which was the strangest thing for me to wrap my head around.

Other /m/ ones I don't know, but you do fight Dante in Devil May Cry 4 as a boss fight part way through the game which I always liked. They had a new main character because they felt after 3 games that Dante was getting too powerful to be a lead anymore, so instead you play a new guy and he fights you to test your mettle. If I recall it's implied he's holding back, but he's still using some of his signature moves, stuff you buy over the course of the games you played as him and so on.

There's hate for X3? I did a marathon of the series up till X5 and I thought 3 was fine. If anything I had more of an issue with 2. At least in relation to getting the true ending. Randomised X Hunters was the bane of my existence. But on the plus side I suppose it encouraged me to get better at the game. Stages were pretty nice too.
