Megas can leave the Earth's atmosphere and travel to distant planets. Strike Freedom can't do either. So, Megas is more powerful in terms of thrusters and engine.
And there's the fact the Strike Freedom is extremely limited while on Earth. It can't use it's DRAGOONS and can't fully use it's Wings of the Skies (which is already bullshit, as solar sails don't work the way they do in SEED minus Stargazer) because of the DRAGOONS. Best it can do is slightly open the wings, but it would be nowhere near as powerful as them being fully open.
Each has their own plot armor, but Coop tops Kira's by being a comedy protagonist.

See, that kind of proves my point. That picture is not the original colours of the Strike Freedom, it's been cleaned up to look neater. Compare it with this picture.

Disassociating it from the baggage of Kira and Destiny, the problems with the look of the SF is being way, way too cluttered, made worse by the way the normal paintjob seems to mix too many colours in all the wrong ways and slap them on haphazardly to the point where it hurts the eyes. Gold isn't a problem, it can work fine as a complement to other colours, but in the original configuration it just stands out far too much.
The rest of the design being worse than the original Freedom is a effectively matter of preference of backpack, given how (colour aside) the rest looks very similar. And I've there's just always been something about the backpack of the original Freedom that rubbed me up the wrong way. The shape just seems weird to me.
I don't much care for the paint of the Freedom either, come to that. Adding the gold just made it worse is all.

How? Paint aside it doesn't even have that many distinct visual elements. Hip guns and wings, and that's about it (and it's not the first Gundam to have either, or both). Remove those things and it looks pretty basic.

It looks better than in its usual colors, yes. It can even look like a halfway decent machine. But it's still an overcomplicated, poorly done upgrade of a much more elegant design.

Literally the only difference is gold highlights and a different backpack.
In fact, I'd say the only issue I have with the SF's design is the way the backpack unfolds. A normal rack would have been much better, and the wings look fine when folded. But unfolded is the biggest ungodly mess of an appearance that is already one.

They're similar, sure, but it's more than just 'gold highlights' and a backpack swap.

Most of those are very slight though. The shoulders still follow the same swept out design, they're just a slightly different shape, the only difference in the chest is the cannon (which only sticks out as much because of the gold) and the SF having frame instead of chest vulcans/whatever those were. The wings are part of the backpack (and I'm not sure which one you think is more simplistic, they both have plenty of fins when unfolded). The funnels are again part of the backpack.
I am fully aware that they are different, but the point I was making is that most of the differences are fairly unobtrusive, and that they really do look very similar.

You forgot the beam shields mounted on its wrists to replace the physical shield.
I like the chest cannon and the dual rifles, purely because it makes the beamspam more symmetrical. Not a fan of the gold or the different wings though.

What I meant was that all of the differences you listed are slight enough that you have to actually look over the machine to see them. The only differences that stand out are the gold and the wings.
