Its sort of a mutual fail. Godzilla cannot get past an Eva's AT Field, and even the Atomic Breath simply lacks the superscience needed to get past a reality warping shield. But at the same time, the Evas don't have anything that can realistically hurt, much less kill, the king of all monsters due to his regen hax.
Their only hope would be to use the Lance on him and hope that it shuts down his regen the same way that it did Lilith's.
The most likely outcome would be that Godzilla inflicts no actual harm on the Eva but, in the process of tossing it around like a ragdoll, breaks the umbilical and the Eva eventually powers down. After a couple of exploratory kicks to confirm that it isn't moving anymore, Godzilla would just presume the Eva to be kill and wander off to destroy Tokyo tower again.
