That's because of Last Starfighter-esque reasons.
The idea that was given to me by my overlords at MASHED was that a guy is playing the arcade cabinet and gets sucked into the game.
That way the same story device can be used to do other old arcade games if this one proves popular.

#1 is explained and supported in the lore description in R-Type Final.

As the vulcan cannon fires shots, the Force Pod, with the various lenses attached (red/blue/yellow), modulates the shots into the various beams demonstrated in game.

Vulcan shots ---> [Force Pod + lenses] ---> lasers/beams of all sorts

I've actually got R-Type Tactics on an emulator here but it doesn't seem to run the background music and I can't really see the basic vulcan cannon attacks...

While I won't raise the bitch about things looking "tacky" because of CGI, I will say that the editing on the shot looks very odd. You have constant jumping around that, with the limited camera angles, look awkward, and then some cuts actually show the same events overlapping for a few seconds which just looks... weird.
That said, this is obviously early in the process so it shouldn't be expected to be finished.

If you look super closely while using the Cyclone Bit on R-Type III, the shots are coming from the R-90 Ragnarok itself, and not the Cyclone bit. There's a tiny bit of transparency in it, and you can see your shots firing from it. I think #1 is also canon, but I have no idea of what the source.

Apparently the info comes from an artbook of some sort, and indicates that the R-9C 'War Heads' featured in R-Type II weren't piloted normally, but were controlled by mysterious black boxes called ANGEL PACs, loaded into the cockpits by the maintenance crews. In fact, these boxes contained the pilots' brains, which had been removed and installed inside. It seems that this was done against their will. Each R-9C was a one-off prototype, assembled in part by hand, and only three units were completed. After the success of the operation, the true nature of the fightercraft involved was hushed up, and the military's official story was that R-9As had carried it out instead.
