Because they had to maintain the fact that CB was the underdog; Alle was, very clearly, the best of the 4 pilots (though, generally all 4 were fairly poor to compensate for their MS in order to give even battles to the world powers) so the plot required that they get rid of Halle (until the finale, of course). And with nothing left to do with Alle, he just became a battery.
There was a ton of very obvious executive meddling behind the scenes at Sunrise/Bandai (the only reason we could possibly have a second Momento Mori is to show off the 00 Raiser's Raiser sword) that really dragged down the middle of S2.

The whole point of their Super Soldier relationship is that Allelujah is the tactical fighter and Hallelujah is the aggressive one, so the minute the machine advantage left Hal he got fucking wrecked and they had to work together (at which point they were completely invincible and nothing could stop them except a steel to the head).
Barring two people one head bullshit, best pilot in terms of pure skill was Lockon, and I'm going to have to nudge the second as the better one of the two in that regard.

It's not that Allelujah was the "tactical" one or Hallelujah the "aggressive" one. Each fought the way they did because of which share of their super soldier abilities they controlled. Al had the super brain that could process tons of information. In combat he did the same, but without Hal he wasn't pulling in information at the level of a super solider.
Hal is his survival instinct made manifest and controls the quantum brainwaves that allow him to take in tons of information. However, without Al's processing he's left in an "animalistic" state where all he can do is attempt to react to all that information based on instinct (similar to Soma, or say anyone attempting to use the Zero system in Wing). Since Hal was already an instinct made real, it really didn't affect him much like it did Soma who tried to control what she did while Hal just went with the flow of battle.

It's a fact that either Ali is allergic to Dylandy DNA or the family simply has some racial advantage against terrorists. If you take away both the fights against the sand nigger both brothers are absolute garbage for some strange reason, with S1 Lockon being so bad he can miss the fat suits flying in a straight line towards him while he's stationary.
It's a sad thing considering the story tells you Lockon is #1 but the visuals don't support it at all. Ali is still the best pilot on-screen due to his rocking 40%+ on-screen hit ratio and successful executed melee moves, while none of the meisters even come close.Fon Spaark would destroy everyone in 00 so who cares. He would asspull his way to beating Gundam Setsuna somehow if he lived long enough to meet him.
Ali going Super Solider at the end of S1 is one of my favorites parts from the show.
