The problem was Athrun more so than anyone else in Destiny was a puppet being jerked along by the plot rather than through any character of his own. He goes back to Zaft, hates being in Zaft, then suddenly loves being in Zaft, then hates it again and goes back to Kira all without anything prompting him to do so or giving him a reason to change his opinions, pretty much just so he'll stay away from Kira's side until the show is ready for him to do so.
The only time he actually had a reason in show to do anything was when he fought Kira because Heine died, and even then that suddenly went away the instant his disliking Kira had served it's purpose of letting Shinn blow up the fleet and getting Savior destroyed.
