There are few added scenes between stuff from ACT 1 and ACT 2 (nude Sepia in a tank etc), there, shots from Fuji 1 was redone (the pilots don't have those funny faces anymore - too bad).
They redid the voice acting in the Fuji III scene, the crew speaks english there with japanese subs.
And the order of some scenes (flashbacks) was changed, it starts with the Sister Grey scene from ACT III.
