There are a few. One of the transformers (the yellow Autobot) is named Bumblebee. Also, if you consider the Alien franchise /m/ at least, in the expanded universe they have Queen aliens producing this "Royal Jelly" stuff like bees do.

I always thought that a group of robots with a sort of 'hive mind' based on bee and ant colonies would make a great enemy. It's sort of based on the idea that each individual in the colony only performs a very simple task by themselves, but together they work almost like a giant shared intelligence hive mind thing.
The closest examples I can think of would be The Borg from Star Trek and the robots from The Matrix.

Those robot mooks from Mass Effect are kinda like that.
A hive mind where there is no individuality (duh), and the more guys gathered in one location, the most processing capacity/inteligence they exhibit.
In the story, anyway. I didn't notice anything to that effect in the gameplay AI. Only played the first game though.

I forgot the best bee Digimon. Although it's not really mechanical it's actually inspired by Mothra. All the Digimon in Pendulum 5 borrowed sprites from the Godzilla Vpets and had designs vaguely inspired from them. DarkTyranomon was Godzilla, Raremon was Hedorah and etc.
