Strawberry Crisis!! is an indisputable favourite for me. Great final boss theme, and a bunch of excellent arranges. FELT's comes to mind.

I'm afraid I'n not fond of LLS and MS's osts. I can generally picture the songs from TH01 to TH03, but the rest (04 and 05), I'm not familiar with those ones.
Alice in Wonderland + Grimoire of Alice
The one is solemn and mysterious, the other gives off such an energetic vibe of battling forces unknown.
They both go so well together.
Incidentally, why is PC98 Alice so much cooler than Windows Alice?

Nobody's mentioned Alice Maestra yet? I'd say it's my favorite song in the series.
Aside from that, I find Plastic Mind to be one of the more forgotten Alice themes. Honestly, it's the only Alice boss theme I like.

It was the first cutscene I saw in touhou and for some reason it seemed really cool. The music really meshed with the scene.

I feel like if he made Reincarnation on a modern platform at the time instead of PC-98 it would have come out better (more than just the obvious sound quality).
