Somewhat echoing this statement, rural Japan is (at least in my mind) the most "authentic" Japan you're likely to find. All the urban areas are heavily American/Westernized.
The time I visited Japan (just Tokyo) I was a bit underwhelmed really. It's just a cleaner version of Manhattan if we're being genuine - and I had trouble finding anything that seemed genuinely and originally Japanese. Almost everything in modern Japan is no different from Europe / America except for having funky moon runes covering it.
What happened to the good ol' Meiji days when there was a nice balance of authentic Japanese and foreign? ;_;
Just about the only "fun" and "real" Japanese stuff you're likely to find in a city is that one weird old guy that wears those clip-clop geta sandals.
Apparently polled research has revealed that the sound of geta-clopping is the most nostalgic piece of old Japan that still exists nowadays.

Smaller cities (circa 300,000ppl) are a nice mix of modern life and convenience but still have a "This is Japan" feel. It just differs slightly one place to the next. I lived in 1 such city and it's downtown area was insane, bars and shit everywhere. I lived in another city not very far, same population and it was way different. The only bar in that 2nd city would only get 4 people in it max. But the 2nd city felt more "Japanese".
I've just moved again to a small rural town and it feels exactly like what you'd imagine Japan to be like from anime set in the country (like OP's or say, Onegai Teacher or whatever) but to be brutally honest it's boring as fuck. The sense of community is stronger though but that's no different to country vs city life anywhere in the world.

If you speak fluent Japanese you MIGHT make a few friends from work who will ask you questions beyond where you're from and how long you've been there, and oh my, you're so good at using chopsticks.
A city around 100-200k is ideal, but really you're going to be bored out of your mind with anything smaller. Rural life means you might not even have an izakaya to kill a few hours drunkenly at. There are only so many rice paddies you can see before getting bored out of your mind. People will never stop staring and wondering how long you'll be there, since us foreigners are ultimately pretty transient. Matsuri's are pretty nice for the local flavor, but again, these are country hicks who aren't exactly practicing their dance moves as much as having to remember tradition once a year.

I was able to visit Hokkaido (near the Sapporo area) for around a month last summer, where I worked on a farm. Honestly, it was a lot like rural America. If you like rural life, it's nice, and I think Hokkaido looks especially beautiful, but unless you want to spend all your time around plants and animals, it's a fair commute to get anywhere of value.
