Yes, this is because many of the factories and workshops making weapons were in building that looked like houses and other types of buildings.
Tokyo and most japanese cities were made of wood and paper, so it did much more sense to use incendiary weapons.
The air forces had a rough idea of where these factories where supposed to be, and you can see that from maps of tokyo and other cities. Certain parts where targeted and others not so much.
