1. Geography was extremelly challenging: the Amazon jungle, the Andes, two oceans, extremely long distances, etc. All this favoured isolationism and the creation of various centers of power.
2. There were cultural and racial differences based on native population, amount of slaves and european settlers (this can be seen today with some mostly mestizo nations, others mostly european, others with a lot of blacks or pure indians, etc). Also climate and date of colonization played a part in this.
3. Finally the independence wars were a mess and, unlike Brazil, there wasn't a single figure like the emperor to give unity so caudillos fought amongst each other to fill the vaccum of power after the spanish left.
