Logistics is the reason why Spain lost - trying to maintain power from a colony oceans away is hard to manage.
Most of the Spanish army is concentrated in Manila and the Coastal areas around Manila bay: Bataan, Corregidor, Northern Cavite. That's the reason why Bonifacio keep on losing - Auginaldo's case, on the other hand, is easier. Most of Cavite wasn't ubranised - so hiding and recruiting members is easier.
Also, if you notice, most battles were done in the Tagalog Region - reason why the Philippine Revolution is often called by the Spanish as "the Tagalog Revolt". The Visayans stood pretty loyal to Spain for a pretty long time until they were subjected to the new Republic established by Auginaldo.
