I think it had a lot to do with Christian's utter devotion to Christ and putting his commandments above worldly law. If forced to choose between Christ and the Shogun, a Christian chose Christ. And then there'd the whole "denying the divinity of the emperor" thing. That's why a way to "test" for Christianity was to force suspects to step on depictions of Christ.

But we never really influenced Japanese culture and actively aided in their persecution of Christians (SHAMEFUR DISPRAY). We only had a tiny port, converted nobody and only did "Dutch teaching" (which basically meant teaching some of the locals science, history, philosophy, French and getting them caught up on what's happening in the rest of the world).
