Furthermore Japanese have very primitive fortifications at the time-resembling so those shouldn't be a problem

The reason was because Mongols army is nothing more than a band of looter with little provision of food hence why they're could mobilizing their army so fast.
Vietnamese knew this so they evaded battle with Mongols's main force and make sure evacuated villagers with all the food they have.
With nothing to rape, loot, eat, the morale of Mongols army hit a bottom and only then Vietnamese battle with Mongols army to drive them out.
Japan had a lot of well-trained soldiers and more talent generals than Vietnam so if they figured out this then even the Mongols successfully landed on Japan, the Mongols still lose.
