Plenty of hentai manga have great stories. Anime hentai though? Can't really think of one. Lots of hentai viewers just want to watch porn and don't care for plot, and hentai producers know this. They want to sell their products and putting complex stories will interfere.

The day of hentai with any semblance of trying to tell a story have pretty much gone the way of the dodo.
Cream Lemon, Bible Black, Angel Blade, Cool Devices, Discipline, Moonlight Lady, and a few others all made good efforts to interweave "decent" story and hentai. But the key to their success was they a) had talented directors at the helm and b) didn't try and limit themselves to strictly 3 episodes. Or would at least follow up with a sequel series pretty quickly.
You will be hard pressed to find any studio that will produce a hentai past 2010 that is longer than 3 episodes and/or managed by a director with a good resume.
