My youtube downloader has split the audio and video into separate

My youtube downloader has split the audio and video into separate files for some of the things I've DL'd. Could /g/ recommend a program that I could use to sync and merge them back into a single file?

If the formats are supported you could just make an mkv out of them with mkvtoolnix.
