I have it but it's not very good. What tracker are you trying to encode for anon? ahd's is solid. when it comes to encode there's easy curry tier like handjob with handbrake
mid tier which varies tremendously with people using avs scripts for the first time near blindly to doing it alright (what ptp's crf everything guide encourages) think legion to framestor
then there's high tier where encoders know what they're doing and put a decent amount of time into, depending on the medium. many HDB wannabees fall into this. hdmaniacs some of ahd encoders and some HaB
Then there's professional autists where encoders go above and beyond to deliver the next level
Figure out your end goal anon. Do you just want to release to level up? Provide a quality enough encode for a rareish movie (handjob) or become relatively renowned? You may enjoy encoding. TehC has some great encoders for dvds making shitty dvd sources look better is harder than runninf a BD through handbrake and is far more respectable, imho.
ptp's guide suits it's sites mission: more movies - that's it. AHD will help you become good to great with working with HD sources, TehC will help you with SD.

I'm not really trying to encode movies, just trying my hand at it with anime.
I want to encode Disc 9 of the Evangelion Bluray Boxset, it has the extras.
I've copied the x264 options (using mediainfo and looking up x264>ffmpeg) that RX782 used in his 2D4U release of Evangelion TV series (considered the best) and put those options in an ffpreset file
So I know how to crop to 1440x1080 and apply my preset and I get a pretty good result 376MB mkv vs 694MB m2ts.
But I'm wondering, how would I turn the original m2ts into a completely lossless mkv? What would I use? ffmpeg? x264? mkvtoolnix? megui? handbrake? avisynth? (no clue how to use avisynth)
and how would I turn that mkv back into the original m2ts? ffmpeg seems to give weird m2ts outputs with duplicated audio, and just doesn't seem to work
just like how you can turn .wav>.flac and .flac>.wav

That would be a remux. You're essentially just changing the container. If you have the m2ts already go ahead and run an easy program like clownbd which will demux the tracks and even includes tsmuxer and will make a remux for you. You can use eac3to transcode the flac into lossy audio tracks if you'd like. Clown BD is not a pro tool but easy enough for your needs. An mkv is just a container like MP4 that's capable of containing AVC (h.264) trackers. You wouldn't be encoding anything if you just split the the m2ts into its tracks then use mkvtoolnix to mux the tracks together.
If you wanted to encode (compress transparently) that's leagues ahead of your likely goal. Yes you would need a slew of programs including the ones you named. You'd need more shit than worth explaining. All I can note, aside from specific carton/animated avs/virtual dub plugins/functions is that on your x264 encoder of choice you do 10-bit. I'd image weeaboos here can help you more than I can for the "happy ending" equivalent of a handjob encode and that AB has a guide for this

Encoding is not really a problem, I can encode fine and create a good looking release with 5.1 FLAC audio (though I am using another guy's settings)
1440x1080 is non anamorphic (i assume you mean DAR?), the original m2ts was 1920:1080 interlaced 16:9 with black bars but I used ffmpeg to crop it to 4:3 1440x1080 and deinterlaced it, used ffmpeg 10 bit as well
I tried using Clown BD to remux it, I input the MKV which ffmpeg created from the extracted h264 stream and the extracted pcm audio (as an .aiff file)
Output was an m2ts file which was nearly the same size as the h264 stream, audio nowhere to be found
the audio in the original m2ts is pcm_s16be or as ffmpeg shows pcm_bluray
A PCM signed 16 bit track that is big endian
since it's big endian I can't extract to .wav and have to extract to .aiff
Most of the problems come from the LPCM audio being big endian, all the programs (mkvtoolnix, tsmuxer, ffmpeg etc.) want to convert it to little-endian as it's more compatible
Do trackers care whether they can recreate the original m2ts? Making a remux with a FLAC audio track is simple but it seems to be impossible to turn this back into the original m2ts. Do trackers actually care about this?

Ffmpeg command line is very basic and limited. You're going to want to use a script with qtgmc to deinterlace. encoding anime is an art I'm honestly not accustomed to. I know that the aim is keeping it as lossless as possible given anime sources are shit to begin with - ie not much margin of error if you want a solid encode. It's very compresable relative to film and motion and bitrates don't vary like they do with live action movies. Megui is useful to create an avs script but I can't walk you through this all from these posts. I'm actually shocked to hear that AB doesn't have anime encoding guides, isn't that tracker huge? I thought weebs were equivalent to whatcucks when it came to their shit. Idk how much good the PTP's guide would do you. I'll mega it for you though. Check doom9 for more or another anon can help. I've only released an animation once and it was an arduous process

Animebytes is good but a lot of people really have no clue what they're doing on the site, there is only one guide on encoding and it says to use Handbrake along with the author's special anime command-line options.

Not sure if this is what you're looking for, but you may want to read into the FFmpeg h264_mp4toannexb bitstream filter.

Ok I tried this:

outputeva.mkv contains the original h264 video stream and the original pcm_s16be (PCM BIG-ENDIAN 16-BIT SIGNED) audio stream
output.m2ts is 727MB while the original .m2ts was 694MB, also when I use MediaInfo on output.m2ts it doesn't even show ANY audio track, apparently it contains the video stream

I try and play the file in MPC-HC with KCP and it's really non-fluid and stuttery, also I can hear the audio again even though MediaInfo says it's not present.
Opening the file with mkvtoolnix I can see 1 AC-3/E-AC-3, I don't know why it did this even though I told it to copy the audio codec in ffmpeg. Also this AC3 stream seems to have only 2 channels while the original LPCM had 5.1. Opening with tsmuxer also only shows the video track, no audio tracks or a "Menu/Service" track like in ffmpeg/Mediainfo

I really don't know why this is happening then.
1. A stream copy should never do anything but, and raise an error if the output container doesn't support the desired format (which it does).
2. FFmpeg supports those audio formats (run: ffmpeg -formats and look for "DE s16be PCM signed 16-bit big-endian" to see if your version does, but it shouldn't matter as it's a copy; D for decode, E for encode)
Are you using a old / bugged version of FFmpeg? (running out of ideas)

The way I understand it, the harder it is to get into a tracker the safer you are. Not only is it uncomparably easier to just watch and send letters to millions of people on public trackers, but also it takes a lot of seeding and uploading to get into those top trackers which incriminates the authorities, making the evidence non-legit.
