Personally, I use Kate with the markdown syntax when a I'm writing down stuff. It's probably not the best, but it's really effective for the stuff I do.

If you want desktop app, there is Zim desktop wiki.
I've heard emacs has org mode that's pretty useful for this. Xournal is also good if you have a stylus.

I just create new buffers in sublime text. They persist across application launches, and if required can easily be saved to a folder many days later.
