The Dreamcast didn't run Windows CE by default, it ran Katana (Sega's OS).
The DC was capable of booting into Windows CE entirely off of a GD-ROM if a CE Dreamcast game was played on the system, but there is no actual Microsoft software on the system itself.
Sega and Microsoft worked together on a version of Windows CE that would be optimized for the Dreamcast because Sega wanted PC developers to be able to quickly and easily port DirectX games from Windows to the DC (they got a lot of flak from developers for the convoluted hardware and software on the Saturn making porting difficult, so they wanted to simplify things as much as possible).
The time spent on working with Sega was what got Microsoft initially interested in making a videogame console. Their idea was a "set top box that ran DirectX" so that developers could work on a PC and console version of a game simultaneously, saving time and money. This "DirectX Box" became the Xbox.
Not many games used Windows CE as devs favored Katana. It is used in a lot of Dreamcast homebrew however.
Basically, yet another example of the Dreamcast being tragically ahead of it's time.
