high bar uses a little more quads. low bar uses a little more low back, hamstrings and glutes. because you emphasize more and stronger muscle mass in the low bar squat you can also lift a little more that way.

highbar is more quad dominant
lowbar is more posterior chain dominant
lowbar squats is generally more suited for athletes as having a strong posterior chain translates directly to more power on the field in their given sport
highbar is better for weightlifters
try both and see which one you find more comfortable
