Push-ups and setups do pyramid sets. Do your 2 minute max, then do your 1 minute max, sets of 1 minute max until you can'take do anymore and etc. HIIT helps a lot.
Sit ups they always taught us to let your body hit the ground when you do em. So coming up is the only time you use your core muscles, coming down: drop yourself, don't use extra energy lowering yourself down and watch your head.
Running seems like your strong point, keep up with the mileage, go for 5k timed instead of the 2-mile standard. Do intervals, 30-60's and 60-120's.

*On track teams, this guy I knew ran consistent 11 minute 2 miles. Best I've seen from him was probably like 10:30. Dude was never out of breathe, insane, never seen this dude sweat hard.
