Why is so hard to swallow that John's Time Travel steps could've happened off screen or in another timeline? Especially when we see a John suddenly popping up in Caliborn's land, despite the lead-up being completely off screen.
John doesn't erase or replace other timelines.
All you need to understand about the way 'retcons' work is it allows him to jump between different timelines and make his count for him.
For instance he didn't affect the furthest ring at all. Both the pre and post-retcon Meteor journey happened in Paradox space independently of one another even before we saw the second instance. But John changed the events in the Troll Sburb session so that the latter would become of importance to the reader and that John. The other one either became, or always 'was' a Doomed timeline.

I don't think there can be two green suns, since it's a carte blank against the timeline keeping as a whole. It's like there being two "Voids", there's only one void, and yet paradoxically an infinite amount of it.
In the same essence there's an infinite number of Green Suns and yet only One. So rather than being two, or ten or a billion, the possibility just reaches infinity, until the Green Sun is absolute. Yes, this is the paradox of the Green sun and it's significance. Paradoxes don't make sense. It has an origin and destruction, and yet 'always was', somehow as the story makes clear.
My Over-Theory that I posted last thread, was that this paradox was breached and ripped even further by the fact that,

The paradox created here, is that the GS has a destruction, a clear end point but no origin or creation in this new reality. It has like a negative existence.

My premise is only as absurd as what's been told in the story about the Furthest Ring and Paradox space. But I do agree that it's difficult to ascertain, I'm not saying it's 100% with what we know but it's plausible.
Even I cannot accept that a million Rose/Daves have made it to the Green Sun and re-created it or re-started it without feeling a bit of absurity at the notion. It's possible there divergence split somewhere after they left the Sun, but that seems even less likely with what we know.

Yeah that's why it's extra mind-screwy to understand the tautology of retcons when applied to a place where space-time are already rendered invalid.
Try to think of it like a program that complied events A-to-Z over a a series of time. From our perspective, retcons can affect B or M and from the readers vantage we can see that play out.
This isn't so with the Furthest Ring because it's already accounted for unreality. Just as with the powers originally it doesn't displace events, but here they're not even given the benefit of a reference.

This isn't even my central thesis, it's just a defense of the explanation that Retcons, aren't meta-narrative powers but just more sophisticated Space/Time-Travel with more allowances. If they were meta-narrative it'd be only possible for one Dave or Rose to exist and the sun would only ever be created once, but this contradicts my theory because in the new 'cycle' reality, the Mobious-reach around where the kids create the troll universe and that ends up leading to the sun being re-created, is necessary for this theory.
If it was only created in one instance without the possibility of it being un-made the next time by way of stopping it, the theory is debunked.

I just think that the prior theories about the ending are much more likely to be what Hussie wanted to convey, given the meta nature of Homestuck.
I mean, Hussie was literally a character in the story who narrated events and interacted with characters. If that doesn't scream 'meta' then I'm not sure what else does. As such, I'd imagine the ending to such an adventure would heavily stray towards that more meta explanation for wild elements, such as John's retcon powers, as opposed to there being fully thought out mechanics that always existed in the story due to the incredibly nonsensical understanding of one area in the comic where a lot of the action takes place.
Considering the guy didn't even fully elaborate on the mechanics of Sburb in the end, I just feel you're giving him way too much credit for in-universe explanations and mechanics.

My thesis is that the entirety of Homestuck which is a feedback loop, a mobius double-reacharound, is succeeded by the convergence of this loop via the 'glitch' which is John's retcon, but undoing the process of LE's creation itself. This doesn't erase him but is enough of a paradox that removing his origin opens the glitch up as a weakness to exploit and allows for finality in his defeat.

It's not that they're not affected, they're just affected in a specific way.
You cannot do a retcon on the meteor and just erase/replace large swarths of causality for instance. All you can do is move one instance of perspective from another.
I used to argue that they were meta-fictional, but seeing as how Vriska and (Vriska) exist despite taking separate meteor rides I'm not convinced that all events still happen independently, without contradiction.

I'm sure there's truth and some fault in all of them, including this one, truthfully it's hard to gauge what he meant without any feedback or confirmation. I just like this theory because it's the most optimistically charged possibility, and actually offers an explanation for LE's defeat.
It can be summarized as

We kinda do? The way time lines are set up, they exist within the Genesis Frog and Sburb alongside each other, but only contained to that instance. Kid time doesn't affect Troll time which doesn't affect Alpha or Caliborn time.

But than branch out again once they reach the new Session. However it begs the question, how is this possible? How do you go from one singular instance splintering out again to multiple timelines? I don't think this is that unsolvable. The Meteor is a flashdrive, the Sburb mechanisms are copy-machines so once Rose+Dave make it new timelines can start existing again.

It makes sense to be me that a master of intuition and the alpha couldn't see the danger in other dangling agents, like a roaming Beta John. He was too focused on the big picture and didn't see the 'god between the gaps' which when left free could destroy him.
In the universe/Troll universe cycles following the kids winning the game, the Green Sun is destroyed and as such, Bec/Scratch doesn't work, LE doesn't get summoned, the chain falls apart. It doesn't erase LE because he's ALREADY HERE, but much like the stitches in his labcoat, is a weakness, a glitch to exploit.

A no doubt exhausting and highly distracting legal battle over a debacle of a video game, for which he'd planned for a separate studio to do most of the work.
Regardless of the Kickstarter issues, Act 6 probably still would've been a mess thanks to the ever-increasing focus on trolls and teen romance drama, but certainly the latter half of the comic suffered far more than it would have had it commanded Hussie's full attention.
That said, I'm legitimately excited to see Hussie finish up Hiveswap and start on something fresh. He's still a fantastic writer; he just let his story expand beyond a point where even he could manage it. The chance to come at something creatively fresh with a blank slate will do him some good.

Proceeding under the assumption that every character will still have a patron troll, and that the patron trolls must all be relevant in some way:

Karkat has too much comedic potential to pass up, as well as potential for a decent character arc. Vriska has a nice dynamic with John, and you need villainous potential for at least one troll still. Terezi complements Vriska well while also having potential to move the story along, and Kanaya is the best patron for Rose, I do think. You could give her Feferi or a significantly altered Aradia, but I don't see them working as well.
Keep these four, have them mostly on the sidelines as they are in the early acts, followed by Vriska wreaking havoc more or less as she does pre-Scratch in canon, then the rest of the trolls helping the kids do damage control for the remainder of the story, and it'd work well enough.

DaveJade is the only good relationship in all of Homestuck, and here's why:
Both characters built on each other in a constructive way. Dave's primary issue is that he has to be the coolkid. In most conversations, he's perpetually defensive, trying to prove that he's really that cool. It's only with Jade (and Terezi, I suppose) that he's willing to drop the facade even a little. Yet nobody except Jade (and maybe Terezi, though it's hard to say what level of irony she was operating on) actually believes for a second that he is cool. The fact that Jade accepts it is what allows him to let his guard down while talking to her. She enables him to move out of his shell and become his own person.
On the other hand, Jade has enormous potential, but no one but Dave recognizes it. Rose mostly ignores her, except for when she wants a prediction, and John regards her as his silly friend but not a whole lot beyond that. Only Dave sees that, with some help, she could become something far greater than she is, and he dedicates a lot of time to helping her achieve that. Look at the client/server relationships: Rose is pretty hands-on with John, but is more concerned with figuring out the game mechanics than helping John out. Dave pretty much leaves Rose alone after she enters, since he knows she'd find being treated like she can't handle herself patronizing. John doesn't really get a chance to do anything with Jade beyond placing the initial entry equipment. But Dave spends a lot of time trying to help Jade figure things out and get situated.
Basically, Dave and Jade compliment and complete each other. No one else in Homestuck has that kind of relationship.

Eventually the kids new universe, whether we assume it's the one where Beforus comes to be, or after that, will create the kids universe and kids session. This will lead to another new Rose and Dave however, even if from the cylindrical viewpoint it's the 'Same one' functionally, in a sense. These too will go over to detonate the green sun.
The problem with the furthest ring is, being outside of space/time, it's confusingly indifferent to the cylindrical cycle of existence, so it's as if a new Rose and Dave has stepped forth to recreate the sun. We know this to be impossible and it's hard to grasp from our point of view, if only because of the entanglement in the furthest ring from non-Space-Time. It's a lot more easily comprehensible with computer/programming logic, but weirder in the sense of actual physical locality.

So what you're saying is that Paradox Space is either oscillating or looping, so it goes:
Era of no green sun -> Green sun created -> Era of Green sun -> Green sun destroyed -> Era of no green sun -> Green sun created -> etc.
This loop can't be modified or retconned, it's eternal and static. Retcons can only occur within sessions, which are dynamic and changeable. So when Rose and Dave enter the furthest ring, no matter what changes were made in their session, they are abstracted into a specific instance of Rose and Dave that is static and unchangeable.
In the meteor case, there are two static instances of the meteor in the furthest ring and every dynamic meteor that leaves the trolls' session will converge to one of these two instances.
We think of Rose/Dave (RD) as an entity that has a period of 1 and the meteors as an entity that has a period of 2 (it oscillates between A and B and repeats every two cycles). So every time the Green Sun is created, it's the same Rose and Dave but alternating meteors, so after they meet up it alternates between A+RD and B+RD.
Am I on the right track or is this way off base?

You're on track. 'Normally' that's the effective condition for how the Green Sun and meteor is set up. Same Rose and Dave, alternating circumstances.
The thing to understand is that the secondary period for the meteor in which, it never crosses over to the Green Sun location at all and delivers the bomb. This is where the 'No Green Sun' Era exists. All different instances of Rose and Dave can happen even if it's the same one. The dynamic on the meteor changes once it leaves the domain of the green sun, but it arriving at it's initial destination is static an the singular Rose+Dave is static before that point.

I think I understand your premise but I don't think you've thought all the way through the ramifications. The way it is, there isn't actually any difference between the rules in the furthest ring and inside of sessions. If the furthest ring is static, then so are the sessions. John acquires his retcon abilities in the furthest ring. He actions are a constant, static, unchangeable. As a result, the retcons he creates are also constant, static, and unchangeable. Yes there are two different meteors in the paradox space loop, but they sessions they come from will be exactly the same after every full period. When John uses his retcon powers, he isn't actually changing anything. He's just moving through the loop by a distance of one half-period. It's misleading to say that retcons can't change the furthest ring. The truth is, they can't change anything. Every corner of paradox space is predestined, including the sessions.

You've hit the nail on the head. The only thing majorly important to my theory is, some predestined instances in paradox space achieve creating the Green Sun. Some however don't. All instances exist spontaneously, and John moving through time to showcase that lends to the reader which instances are important to the viewer-narrative.
Lord English draws from the power of temporal locality itself when in succession with his will, including the Green Sun. His origin, his gridlocked feedback loops, everything that enables his stability.
The significance behind Viewer-John (Christ I've gotten to using that term) is he shows a timeline where the kids 'win' and help create a better universe. In this universe, that Calliope starts the 'Green Sun Destroyed' instance which exist alongside the 'Greensun Still in Existence' instance periods.
It's only significant to my theory because, although LE still exists and has a theoretical draw, his stability is compromised by these 'Not-All' static sessions existing. There are pockets in paradox space he didn't account for, where his rule isn't absolute, his loops didn't go accordingly and he was never summoned/empowered, ect. This is a threat to his omnipotence and indestructibility and allows for his potential, theoretical defeat in the end, atleast according to my proposed theory anyway.

What if paradox space isn't static and unchangeable? What if it always returns to the same state after one period, but you can extend the loop? Let's assume that John can't make changes to the furthest ring but he can make changes inside of sessions. When he does that, he extends that session's loop by one cycle. So paradox space starts out with a period of one Green Sun creation and destruction. John inserts a retcon into the trolls' session which gives the session two different outputs, which it alternates between. This gives paradox space a period of 2 green sun cycles. If John inserted another retcon into a different session, the period would double to 4 green sun cycles. The period length of paradox space would be equal to the product of the number of outputs for every session, and John's retcons increase the number of outputs. The green sun acts like a synchronizing clock that keeps every session synced to the same clock tick, so every session has exactly one output per tick.

Well, that would certainly throw a wrench in my theory absolutely, assuming it's true. If Paradox space truly is unbending, static and unchangeable, somehow so inevitable that there's not even any true causality between the Loops, and even something as monumental as the Green Sun's session is accounted for, well yeah there's no way to win. I don't like such a view however, since it requires such a massive stake in determinism and proposes Closed-Loops extend even beyond Session-Cycles.
My theory was based on a more optimistic view in that Loops cycle but don't 'revert' to the same cylinder nature as earlier fixed states. Their stability wears and lessens over time, i.e. it's possible that a loop following the Sun's destruction, it's re-created, but there are a few where it's not.
So you might have a period resulting in 2 Green Sun cycles, one created and one not. If LE's mastery over time is lucky, the next loop might be 3 Created, 1 Not, or it might reverse so it's recreated only once with 3 Not in the next Loop.
Because of John's retcons, the stability deteriorates and it's an algorithm of loss, where eventually you have the loops repeated to infinity but the surpluses of Green Sun's reaching minimal thresholds, like say 100 cycles with less than 1% continuing to recreate the Sun. It'll never be absolutely 0% because of the way it works but reach the borderline limit.
Anyway, in the larger scale of things, my theory proposes, that LE has a near-fixed mastery over everything and such a Universal Predestination DOES exist, one out put, tick-tock, with paradox space completely unchangeable.
But due to unaccounted for Ret-John's which come into play at some point, that Finality is broken, and LE's mastery isn't so complex that it can account for every retcon that throws his loops for a spin or gives uncertain outputs.
