I didn't even watch Code Lyoko when it originally aired but I find it really nostalgic and comfy. It makes me wish I was a kid again. I think it's because despite its sci-fi, the setting and the characters are pretty down-to-earth and realistic.
Probably helps that I really like the show's aesthetic as well - The backgrounds, the colour palette, the music... Hell I even love the character designs, big foreheads and all.

For one, the head writer confirmed they weren't the same guys. Furthermore, the ones that were after Franz were thought to be France's secret service, but nothing was ever confirmed. It doesn't help that in Evolution, we find out the new villain Tyron is responsible for kidnapping Aelita's mom, and is thus likely the one who attempted to grab Franz and Aelita as well back in the 90s.
