So I'm guessing this takes place in another universe, since Supergirl and Atrocitus are clearly not in the first game's universe?

Injustice 1 pulled characters from another universe into the Injustice universe. I expect this will happen again for the sequel.
I imagine it'll be another cross between worlds type story
I am certain Green Arrow will return, but he's dead in the Injustice universe

If there were two universes hooked up in Injustice, what's there to say there weren't more?
Universes could have diverged from the Injustice ones and remained unaffected by Convergence.
