Lois is a best-selling author. They can easily afford a decent pair of jeans. Also, in the 8 issues so far of Lois & Clark, they have shown Jon dressed in pretty nondescript, standard-issue middle class kid his age wardrobe. No tees with ANY kind of print now, for the most part they've been solid color shirts, except for one two striped shirt. He did wear a Superman tee in one issue but that's it.
And his jackets were normal jackets, although they did put him in a sort of purplish otherwise plain hoodie for a few of the more recent issues.
The red shoelaces were also a mistake. They should have just stuck with white or something else.

New 52 Clark and New 52 Bruce actually had a lot of great moments of trust and friendship in Worlds Finest (the Earth 2 book with Helena and Karen) and Batman/Superman especially - pretty much all of those issues were very positive towards showing them as getting alone, and likewise in the Doomed cross-over, where Bruce had a key role (among others) in helping Clark out.
It's mainly in the Justice League books, particularly at first, that they were shown as not getting along or being on the same page. I never read Bat books, so no clue how they were presented there.
