Really, the warp pads are just space-warping.
The warp space appears to be physically smaller than normal space, so the pads transport you there, move you to the point within that maps to the normal space equivalent, then deposits you back into normal space.
I probably didn't explain that too well, but it's a simple enough principle that can work with either tech, magic, or magitek.
