Because since Sonic's the hero and brand mascot, he's fairly limited in how he can act and what he can do, since he always has to look and be the coolest. Since Eggman's the villain, and since from the very first game he's already established as a bit of an eccentric (what with all the different robots and boss machines designs, he'd have to be), it leaves his character open to varying interpretations and there's a lot of leeway that they can get away with in portraying him. He's a crazy mad scientist, but he's also a cunning master planner, so there's a lot of fun stuff you can do with either or both.
