The movie was a long extended metaphor for growing up. The most antagonistic character in the film by far is Joy because of her micromanaging. Making Sadness the villain is missing the point that Sadness is perfectly valid to feel instead of trying to be happy all the time.

I'm just imagining him as being this Grim Reaper type, wearing a Trench Coat and Hat. Only Sadness can see him, and he's the one coaxing her to do things, putting her in control. Eventually, he starts to turn the other emotions into Sadness-type beings, with their colors becoming more of a blueish hue, and they're just becoming passive. Joy being the strongest emotion begins to fight after seeing him since she doesn't want to be pushed around.
The only issue with this is that it implies depression is a monster that can be defeated, and while some are able to, many people are just able to cope with it through medication or other means, and some not even then.
That does bring to question, what would the emotions of non-typical people be like? Like someone who's suicidal or a mass shooter, or something along those lines. Who's in Charge? How do their emotions play off of each other?

No, You have to keep in mind that the events in the mind and Riley are both cause and effect. Joy would never return to the HQ until she realized Sadness importance and let her do what she had to do. In other words. Riley would only be able to be happy again after she stopped suppressing her sadness.
Joy and Sadness tried to return to the HQ in many logical sounding ways but it always somewhat failed. Riley wouldn't just simply become happy just because Joy returned. The whole process was necessary.

I feel like Riley's story would've had a more emotional impact if the parents had been fighting somewhat significantly. Not necessarily splitting up at the end, but just adding tension to an already alien setting for their child. Maybe something along the lines of the mother being upset about the whole situation not going so smoothly, and the father second guessing himself and steadily becoming insecure due to his wife's lack of support. These feelings continue bubbling up until we have a total breakdown between the two with Riley just coming home to witness the ordeal out of sight. Combine everything Riley's already had to go through with the thought of her parents splitting up suddenly becoming a possibility? That's not only emotionally devastating, but something that is scarily familiar to a lot of viewers.
That said, I enjoyed the movie. Joy looks like Puck from Berserk.

There's no such thing as negative emotions, but there's such thing as emotions made to cope with negative situations, which understandably is the majority of them. All emotions can feel fulfilled/happy or unfufilled/unhappy because happiness is more of a mental state instead of a emotion. Nah, I think depression was represented perfectly in the movie.
Depression is more of a mental state where things were unhappy for way too much time, kinda like the clown in the credits short, except that not even Sadness would be in control.
Sadness' purpose is to repair the mind from the harsh blows of life and if she fails in doing so (in the movie it happens because she was being repressed by Joy) then unhappiness starts slowly worsening the psyche.
Depression is characterized by feeling numb and empty inside, which is represented in the movie by the console darkening out. So, don't mix it with Sadness, she would suffer as much as the other emotions, depression is not a thing that comes out of her in any way.
Happiness in the movie is represented by being somehow powered through the personality islands too, so don't mix it with Joy.

The only thing I would change outside of spicing up visuals in imagination land is completely redo the whole subconscious scene to make it genuinely scary. They hyped it up as the center of Rileys fears and then chickened out by making the place look normal with green eyes and randomly throwing broccoli in there.
