Amethyst was "young" when we see her in the flashback episode but maybe when Rose died ((or she accumulated enough life experiences)) she grew into her "adult" form.
As for Garnet and Pearl, well, in the flashback episode we see them not specifically looking younger, but having way more relaxed styles than they do now, that could've been because they had gone so long without battling HW gems that they emotionally relaxed and were just living freely as they liked, and so they took on softer appearances. When Rose dies, they realize that there's still more gem shit to go through as well as knowing that they need to protect Steven, and it made them take the cleaner designs they had during the first episode.

I doubt sonic weaponry would work. Destabilizers and similar weaponry seem to work in a different way, and gems don't get disrupted when subjected to noise.

Yeah, but one'd say that after five thousand years the soil would heal.
And its not in the middle of nowhere, its a seemingly fertile greenland that just stops dry.
Further, dust is not normally that shade-- dark-toned dirt is generally heavy in nutrients, which indicates that it's "Life", from an abstract and/or magic point of view, that was removed from the soil.
To make it worse, the kindergarten seems to be somewhat close to a large mass of water (It does seem to be somewhat close to Beach City) so it should have healed within a century or so.
