Magneto is one of the most well developed characters in all of comic book literature. You can feel the pain right along with him and see why he turned evil. At the same time you know what he is doing is extremely wrong on a Hell bound level.
Tortured as a young man, he has now become the very thing he once hated (with his own twist on it of course.) He is realistic horror in a fantastic setting. He is easy to believe as a villain. Easy to believe villains don't usually make their way into pop culture. It hits too close to home for the audience.
