A superteam with the strongest people in the world who have their own satellite and relationships with governments has more storytelling potential if they are evil than if they are good.
Either from the perspective of a member trying to manipulate other team members to gain power or from the perspective of a good guy fighting against the super team.
And thats before you get to the specifics of the Justice League and Crime Syndicate. Its hard to do anything with the Justice League because their major brands for TimeWarner. Sure there have been things like Injustice which have a bit more wiggle room, but their always going to have a bunch more restrictions than the Crime Syndicate.
A side note of the brand management thing on the justice league its harder to have interpersonal conflict within the team.
On a personal note I like the Crime Syndicate's costumes more.
