IMO Superman-types are just too distruptive to team lineups. Stronger than Wondy or Aquaman, better tech than Bats and Hawkgirl, if not as fast as the Fastest Man Alive is still shown as being fast enough to make him irrelevant. The JLA would simply be more interesting without him.
I'd shift Manhunter's powers away from Supes-analogue as well, focus on the bizarre/alien stuff like shapeshifting, invis/intang, low-level telepathy. A super-strong, super-durable Manhunter is yawn-inducing.
The only Supes-analogue I've ever cared for was the early Apollo from the Authority. Make him Supes-level when fully-charged but make that charge easily-drained. Pull a Supes-level stunt once then you're drained down to mere human levels.

This is still one of the better Cyborg redesigns I've seen.
Cyborg is one of those heroes I feel needs to have an aesthetic progress along with his emotional and mental progress (you know, part of being a teen), and I'd see him initially as looking unnatural and clunky with his cybernetics, but over time they get upgraded and become increasingly smoother and more natural looking with his body.

I think someone once told me that Superman works as being kind of the number two versus most of the rest of the JLA. He's not quite as fast as Flash or as skilled as Wonder Woman or as smart as Batman or as versatile as Green Lantern or as brute-force strong as Captain Marvel, but he's good enough to contest all of them, and he's got an excellent mixture of abilities.

I sort of had "kryptonians as expansists" partially as my own ideas on why so many aliens ended up lookign human (or rather kryptonian): because Kryptonians would go to planets, fuck up the genetics of the locals and/or wipe out the things that didn't look like them. This cascaded to Braniac deciding 'of, fuck, these people need to die' and the thought of the Lantern corpse initially rising up as sort of a means to fight Kryptonian expansion.
But, you do have points, I'm not Aaron Diaz and going to pretend my ideas are better when i'm not even a percent as well-versed in DCU or even Marvel lore as most people here.
You also have a point on Wonder Woman, I had actually imagined myself the idea of Wonder woman and Aquaman though having a sort of 'bonding point' on 'not getting outsiders', while her bond to superman is that she does understand the need to protect others and so on.
So, along with the power revamp was trying to make sure each JL member had a bonding point among each other.
