Crossover has a different budget pool, because it isn't 'just' the Flash or Arrow. Its not drawing from the same pocketbooks, even if those pocketbooks at some level are all owned by the same company. Whatever money that gets spent on the crossover doesn't affect the money available to the remain season of The Flash, because its not coming out of that budget.

No. The budgets are standard per ep. There's a possibility they were given a bit more due to this being sort of a backdoor pilot for Legends, but they don't have a special pool of money set aside.
