It is worse that that. Wagyu means beef. Due to Japan not enforcing anything American "wagyu" is often plain beef. You can check your super elite wagyu breeder on http://wagyu.org/ and see if they even own any wagyu.
Most are just selling normal beef for big prices because there is no law that says they can't use "Wagyu" on generic beef. Kobe gets abused the same way.

E coli, Shigella, salmonella, listeria, tapeworms. These are what you risk. Madcow is a rare risk as well, but the others are not uncommon. Food born illness is actually fairly common, but single instances of serious illness as opposed to mild illness are not as often reported.

As for madcow, while the risks are low, there actually have been 4 cases confirmed in the US from US beef. There are likely a few more that have not been confirmed yet, as mad cow disease can take many years to progress.

As for flavor, well cooked meat actually has more umami taste than raw beef. It is "meatier" than raw or rare meat. Rare meat has more iron taste than cooked meat.

What matters most are the quality and husbandry of the animal and the ageing of the meat. The former provides the flavour.
