It was a really smart move making him 2nd in command as a symbol of unity, but it took months for the new crew to assimilate.

This all seems perfectly reasonable. People can defect for political reasons, but still appreciate the principles of the military and respect human life (like chakote).... And when that political reason to defect is no longer their, their loyalties can realign.
