There is no single best way.

Least perceptible - dig under the rails and let the train deform the rails as it goes over them. Eventually the rails will deform enough to derail the thread. I mean, train.

Fastest - if you have to derail the train RIGHT FUCKING NOW, go with explosives. IED style, shoulder mounted rocket launcher, whatever. Boom goes the train-o-mite.

Bloody as shit - get another train going the opposite direction. Frontal collisions are always fun and rarely avoid derailment.

Least effort - fuck with the track switches. Just that. Or fuck with the signaling at a crossing. You can almost effortlessly cause a train to derail with some smart switch fuckery.
