the "deep web" is basically everything that Google won't link. most of the data in the world is remotely accessible through some protocol or another, but most of what you hear about (cheese pizza, drugs, guns and hitmen) takes up a very very small amount of the actual "deep" web. most of it is ancient and basically useless, as being important would have gotten it moved somewhere secure and modern.

indexing is the only real difference betwee the surface web and deep web. when u use a deep web search it's.not searching indexed html pages, it's searching keywords from known pages. a deep web search engine that worked like Google would basically make those linked pages not the deep web anymore. for the deep web you would need a search engine that crawled the entire web looking for parameters like file types or file names in the data storage, etc.
