Yeah there was a flashback in Part 5 set a year or two after SC where Jotaro and Polnareff were in Italy looking for the Arrow after the Speedwagon Foundation recovered the photo of Enya with the Arrow. Jotaro had other shit to deal with so left it to Polnareff when they couldn't find it, and Polnareff had also wanted to fight Passione since before SC because their influence spread across most of Europe and he thought the guy who killed his sister must work for them until he heard about DIO and his organisation of Stand users and went after them only to get flesh budded, and the rest is history. Polnareff wanted to get close to Diavolo to find out what he did with the Arrow (he and Jotaro didn't know there were 6 at this point) so he joined Passione and went undercover (stopped contacting Jotaro because it was dangerous) and did his own investigations and discovered the boss' hometown and name which is why Diavolo came after him. So Jotaro just assumed Polnareff was still undercover and had no way of knowing what was going on over there.

We know Kira and Norisuke were working together and that Kira supposedly snuck into the Higashikata house for some reason and we still need to know what the fuck is any of Josefumi's deal and what's up with his family (Josuke was about to visit his family before Damo showed up and now that he's calling himself Josefumi he probably REALLY wants to go there now). There'll be plenty more of both of them though if we get more flashbacks it probably won't be a 4 or 5 chapter long one.

The anime skipped several parts of Jonathan's childhood with Dio. Parts that don't really affect the story overall but add a lot to the story and characters.
They skipped all of the scenes where George and Dio talk about stuff like the mask, JoJo's childhood and etc, while Dio thinks about how he can use those things to his own benefit. Things that show how their relationship was like (they talk almost like colleagues) and Dio's maturity for his age in comparison to Jonathan.

They also pretty much removed completely Jonathan's characterization as a child and his funny moments. Danny's backstory wasn't included, his depressive chocolate rampage, most of his time with Erina, throwing rocks at crows, that stuff.
Kid JoJo is characterized as a spoiled brat, prone to throwing himself into fights. It's a big part of his character development. The anime could fit all of this into two episodes.
They added a sequence that showed JoJo and Dio's backstories back-to-back. They could add some more scenes to fill in two episodes.

I would say that this is the first time the anime was being made by David Production and they are just working out how they could fit it all into your traditional anime line up. They figure it out in 2 and 3.
The Battle Tendency anime was more faithful but they removed one of the funniest scenes in Battle Tendency that was Joseph and Caesar going apeshit at the postal office before they go looking for the stone.

The scene in the Part 3 anime where Dio actually reminisces Jonathan and addresses him directly as if he was talking to him in person is so great for Dio's character and it never existed in the manga. It improves the story without ceasing to adapt it faithfully.

I'd imagine stuff went down pretty similarly, but without Pucci's involvement that led to things going to shit for the Joestar bloodline. And who knows - maybe the other characters dying as heroes could have helped influence their better lives in the reset?
Like, instead of murdering his cheating spouse, Anakiss just told her to fuck off, Not-Hermes didn't accidentally get her sister killed, etc. I like to think they'd all still have their share of troubles, though, and probably have stands or would eventually get them. And I really hope that they end up meeting and befriending an alternate F.F who's like, a sentient stand-using bacteria colony or something.

The only things that we are told about Ireneverse is that the Joestar birthmark stil exists, the Joestars have led different lives and things are peaceful for everyone (Jotaro and Jolyne have a stable relationship). We don't even know if Stands exist. It's perfectly possible that the Pillar Men simply don't exist in the Ireneverse. Ireneverse is completely different from the previous JoJoverse. The whole point of it is that it's the bittersweet happy ending for the Joestars and the JoJo universe.
In Pucci's new world, the Pillar Men did exist, because everything was the same. But in Ireneverse, their existence would meant the mask existed, which would kickstart the chain of events leading up to Dio and then the whole Stand confusion. There's nothing to suggest any supernatural elements at all in the Ireneverse.
