It's all pandering really, this story arc should basically be 'done' already. DR1 had the standard Hope vs Despair conflict with "the good guys" winning, DR2 had Hajime the SHSL Bully destroy the conflict itself conceptually by calling Junko dumb and refusing to play with her, and then DR Zero (&IF) gave Junko some much-needed fleshing out.
Dress it up however you want, we're all just here for the smaller scale plot-twists, some background on the DR2 cast, and more of best girl Kyoko. No one gives a shit about the overarching plot at this point so they might as well go maximum pandering towards their existing fanbase (props to the writers for not bothering with tons of exposition shit just to try and draw newcomers this late into this story too, they have my respect for that) while the devs are busy working on V3.

The ending is pretty ambiguous. Hajime seemingly returns through him defeating Izuru in that one scene where you shoot down all of Izuru's statements. You could argue that the other survivors probably did something similar themselves I suppose.
The logistics of it aren't explained too well beyond "we pressed both buttons", unless I'm forgetting something here.

It's unclear, essentially all we know is that they came back but their masters of their own fate now or whatever the fuck (so without their lust for Despair) due to deciding to make/invent a decision with their own hands despite the uncertain future it'd lead to. The core concept is nice but there's no proper build-up and very little time spent on investigation or exploring motives, the actual "case" part of the story gets glossed over so that Hijirihara can go maximum edge on a new person each chapter. Well, for me it's not so much how tragic it is, but how much they cared. Ishimaru putting his own life on the line by refusing to believe that Mondo is a murderer in part shows a lot about Ishimaru's character. Considering he had nothing good to say about him beforehand shows how much he is attached to people and how much he is willing to change as a person for him.
You can explain it as them just being friends, but his actions carry more weight if you believe it was more than that, as Ishimaru goes well and far beyond what a normal person would do than just a normal friendship.

Ultimate Lucky Student is just how they label students who win the lottery to attend Hope's Peak. That doesn't mean the character is exclusively good luck. In fact both Nagito and Naegi end up having their luck work both ways. Usually they have something happen to them through bad luck (Nagito's parents are dead, Naegi's bathroom door doesn't work) but that can lead to some good luck (Nagito got a bunch of life insurance, the door not working helped prove his innocence in Sayaka's murder trial).
Likewise, winning a free scholarship at Hope's Peak seems like a good thing, except both of them end up suffering because they were brought to Hope's Peak, either becoming despair or having to fight against it.

I rewatched the fourth trial of DG2, well after Gundham's death, Komaeda has sort of a date with Monokuma. You'll remember Komaeda at the time got, by cheating Russian Roulette in hard mode, access to the full profiles of every student, which Monokuma claims are all authentic, straight from the Academy,
Komaeda asks Monokuma whether the traitor was a former student of Hope's peak. Monokuma's answer is "I wonder".
Of course Komaeda didn't believe him and switched to the belief Monokuma forged the file of the traitor to suit his agenda, and Monokuma didn't say anything to deter him from thinking so.
Truth is, Nanami being real was already foreshadowed in the fucking game, but we were probably too busy reading Komahina doujins to really notice. I know I was.
