How come Danganronpa 3 seems to be going so well so far? I was expecting a spectacular trainwreck out of the gate but so far it looks like they might be nailing what has to be one of the more ambitious anime projects out there.

Yeah, I like it so far, just finished Mirai-hen's first episode.
I have only one problem: when Chisa fell down with the chandelier, it was a bit anti-climactic. It would've been better if they had a 10 seconds fall with sound for better impact, because lead up to revelation was excellent. Or have it completely mute while focusing on Munakata's reaction as that is the focus, but show her falling in less half-assed way.

Let's try to predict the ending. I'll go with Chiaki being Remnant of Despair and DR3's mastermind. After most of DR3 cast is dead, Makoto and other survivors confront her. Makoto refuses to simply kill her, trying to save her, which puts them in disadventage. Hinata and other cured Remnats of Despair come in and try to help Chiaki with power of friendship. It doesn't work, but it gives Makoto and other opening needed to shove her in Neo World Program. Hinata goes into NWP too and makes Chiaki into his waifu. The End.

There will be a problem with them waking up though. Like, the surviving cast somehow (with determination I guess) kept their island memories from simulation alongside despaired once. They are in bad physical shape but their mind is now presumed clear and they can work for hope.
Other guys are in a vegetable coma. Even if they manage to somehow wake them up, they will have no happy island memories so they will be back at square one. I doubt just words and kindness will be able to bring them back from that state.
I would be quite disappointed if everyone will wake up.

1st victim of both DR1 and DR2 was stabbed to death, found in unusual place and not initailly planned target. The anime's a chance to salvage this one weak part of his character I feel, by shedding some light on what HPA actually did to him and some insight into Hajime's thought processes and so on. Well this story is about the events leading to the Tragedy and Izuru was one of the main forces behind it so he would take up more importance during this time over Hajime.
So while it's not impossible for Chisa to somehow bump into him again like this before he becomes Izuru, her interacting with Izuru next seems more likely especially since by the end of Episode 1, the Committee is already looking into Hajime's profile for the Izuru project.
