It's perfectly reasonable that he would still have low self-esteem from his days before he became close with Jou, Anzu and Honda. His improvement was a gradual thing but it's also not like it happened right at the end. There were several instances throughout the DM story where Yugi did things on his own terms to demonstrate his growth such as: stopping Atem from almost killing Kaiba, coming up with the mind switching technique to confuse Pegasus, facing off against Otogi in DDM by himself, fought the brainwashed Jonouchi putting his own life on the line, and of course everything that happened in the Millennium World leading up to the Ceremonial Duel. And now you have all this new stuff he's doing in DSOD like quitting Duel Monsters to become a game designer in Germany. This not only sustains his growth but it improves upon it because he has a clear goal/dream in life. He's moving away from playing cards and doing something more noble to make others happy but satisfying himself at the same time. Truly the best MC.
