Rei II didn't know what Rei I knew until 00 housing her soul was destroyed. Rei III recovered their memories shortly after being cloned and thus betrayed Gendo. It's not that she didn't know about the Angels, Rei II was just loyal to Gendo while she was alive and only realized she was manipulated after the amalgam of the 3 Reis. That's how I understood it anyway.
