1. Rin was following what her father had taught her. Reaching your potential as a mage is the best thing you could do with your life. And this was the only way that Sakura could become a mage. Rin grows as a character throughout FSN, and she realizes that this isn't right.
2. I would guess that both Tokiomi and Rin didn't realize the full extent of what was going on. They weren't in that house with Sakura. And why would Zouken tell them the truth about how horrifying her life had become?
3. She had her own shit to deal with. While not as bad as the raping and worms, Kotomine was her legal guardian. A seven year old orphan being raised by a sadist would make for a pretty terrible life.
