Actually, Homura's actions in Rebellion weren't solely focused on Madoka. If anything, the whole part in Homulilly's Witch Boundary shows all the girls leading happy lives. This is kept in Akuma Homura's universe.
So, I think this also shows Homura's regrets on how she harmed (or failed to protect) the other girls in what eventually became a single-minded purse to save Madoka.
Thus her regret isn't limited to her inability to save Madoka, but also to protect her other friends.
