Well, Sayoko was at least a competent antagonist who manages to fuck shit up by herself and only time ass-pulls could save the situation. Kyoto arc are where it start to get good. In comparison, UQ had Sayoko's arc. The difference is, in Negima Akamatsu build upon Kyoto's arc, while on the other hand, Ken is pretending Sayoko's arc never happen.
Who knows, maybe his editor told him Sayoko's arc is too grimdark and told him to put some Negima reference in the next arc (Fate) and add some cute scene/girl (Kirie).
The church and Sayoko's arc are darken than any Negima's arc, maybe the public didn't like it.

Reading this manga feels very cringy to me, it really sounds like the author started with the intention of distancing himself as much as possible from Negima and just reuse the setting/theme to tell his own story-characters
but then it kinda all fell apart and Negima started to get injected more and more, which I can only assume was because all the "original" stuff wasn't really catching on to the people.

UQ has an interesting story that fell off when harem hijinx were introduced. The Negima elements were always going to be present but the main problem with this series is the lack of character development and the characters are often not as interesting as their predecessors. Touta has good moments but he's still no Negi and seems to learn things instantly with little to no work out in. The wussifying of Eva hasn't helped either.

There was a law being pushed at the time that would have given publishers more control over a work's copyright (like what happens in America with Marvel and DC) whereas previously it all belonged to the original creator
this would mean that the publisher would have the power to go after doujinshi creators without the author's approval, and in the extreme case after the author decides to end serialization since he doesn't own exclusive rights the publisher can hold on to it and simply continue to milk it with a new writer to make more money like how Marvel and DC put new writers on their capes and reboot them endlessly.
Ken ended Negima in case the law got passed and control of the series went to Kodansha.
