I just finished playing through the VN, from what I understand the anime is basically them squashing all the girl's routes into one and then going into after story? How does that work?

most definitely worth it. It's done tastefully where you get to know each girl and get a small taste for each of their routes but it never ends up working since its going by the main girls route, however there are ovas deticated to tomoyos route and another for kyous route
