Yeah, they absolutely did, DEEN was still top tier in the 90s, and Furuhashi is a safe bet.
The only thing that bothers me are those scenes that were made digitally. It seems like they could have easily made them in classic cels+analogue photography, I don't see the reason for that choice (it's not like they used some crazy CG or special effects).
It's still a masterpiece anyway.

It's a possibility. The problem is that like most non movie digital cuts they were most certainly mastered at 480p (it was 1999 after all), and in the Blu Ray remaster it shows. All cuts made with traditional cel animation look crisp and outstanding, while the digital parts look very blurry. It's a shame really, especially in the final segments. The difference is like night and day.
This and many digital examples of the mid 2000 show what's often a big problem of anime production (but not exclusive to the medium), the clear lack of foresight.

I'd hesitate to call it a lack of foresight because I think it's more an issue of lacking the resources to futureproof your work. I'm sure the creative minds behind any given production would love to have their work endure for decades to come, but sometimes it's simply not practical when you're working with the kinds of narrow profit margins the anime industry is accustomed to. Future audiences down the line aren't where you'll be recouping your expenses and it's exceptionally rare that even a masterpiece becomes the kind of enduring success that's still making money that long down the road; it's not exactly something you can plan for.

Read the manga, watch Trust & Betrayal afterwards.

For the full experience, watch the anime until the end of the Kyoto Arc, then watch Tsuiokuhen, then start reading the manga from where the anime leaves off.

For the express route, watch about 12 episodes of the anime before starting Tsuiokuhen. Take this if you don't think you have the patience to plow through 50 episodes worth of shounen complete with all the filler.
