I think the reason for that is due to the fact that no one wants to give Ikuhara a lot of episodes to work with.
Utena had 39 episodes, which meant that Ikuhara had all the time he needed to flesh out the characters and really get us to like them.
Penguindrum was great, but that was only 26 episodes and it really could've used an extra one so some of the character's motivations seemed more justified.
Yuri Kuma only had 13 episodes which meant that Ikuhara had to condense all of the character development and slow building of tension that he's known for into a short time span. This led to the whole thing feeling rushed.
If someone gives him 30+ episodes to work with, then Ikuhara could probably make something on the same level as Utena again.
