From the beginning till the end, the kyuubi's attack and their instigators were the villains.
Now let's count how often the main villain card got transferred, starting with Akatsuki:
Pain -> "Madara" -> revealed as Tobi -> real Madara ...
So far, it is relativly bearable. All of these characters had at least SOME background, sufficient or not.
Madara was mentioned from the very beginning even.
But the last chain links, the ... [-> Juubi] -> Kaguya came out of nowhere.
It seemed like a cheap asspull to me, made only by the author to justify the whole incarnation business, which also came out of left field.
Also to one up himself again. He liked to do that.
And lastly, the villain chain isn't half complete, but it is simple enough to demonstrate my point.
You can throw Orochimaru/Kabuto and a lot of others randomly in and still be correct in a way.
